Yes, it does --- in captivity, it only has to do with sensitivity to sunlight and eyesight problems, but in the wild it can make animals an easier target for predators.

But really, with Pokemon, neither of those are an issue. I have several "shiny" Pokemon of my own, and outside of having odd coloring, there's really nothing to set them apart from others of their species.
